What to know about transparency
PNG supports transparent backgrounds; a printed page does not. Transparent areas are composited onto white, which is what you want almost every time — a logo with a transparent background becomes a logo on a white page rather than a checkerboard.
If a design depends on sitting over a coloured background, flatten it against that colour in your image editor before converting, so the PDF shows what you intended.
